ELIXIR provides the facilities necessary for life science researchers - from bench biologists to cheminformaticians - to make the most of our rapidly growing store of information about living systems, which is the foundation on which our understanding of life is built.

    Benchmarking: Incentives and Best Practises across Scientific Disciplines - Abstracting from Established Evaluations https://tess.oerc.ox.ac.uk/events/benchmarking-incentives-and-best-practises-across-scientific-disciplines-abstracting-from-established-evaluations The ELIXIR EXCELERATE Framework focuses on key aspects of modern research by bringing together method and infrastructure developers as well as researchers who aim to provide the scientific community with novel scientific tools, and cutting edge research results at the same time. New developments are generally benchmarked during development, with a certain composition of data and methods to benchmark against. Internal benchmarks often suffer from an incompleteness concerning both the test data and competing methods. Independent and community-driven blind benchmarks are addressing these issues and have been shown to be crucial for objectively assessing scientific methods in various communities, including substantial commitment from industry.   CASP is the prime example of community-driven benchmarking activities, with bi-annual editions from 1994. Since then, many other communities have come together to design and run their own benchmarking activities e.g. CAFA and Quest for Orthologs. The main benefit of recurring independent assessments is the task composition, which is varied from what was initially used to develop the methods. Since the tasks evolve over time, new aspects become crucial to be evaluated, reflecting current developments in the community. By being able to compare various methods on the same data set at the same point in time, new methods can prove their superiority in a much more transparent way as past individual benchmarks inherently suffer from the temporal focus on the methods available at that particular time. This workshop integrates experiences from various community-driven benchmarking efforts, illustrating key common elements. More importantly, these examples illustrate how benchmarking activities bring together to their members and foster new interactions and developments. The program comprises two main parts: (1) speakers from diverse communities reporting on successful recurring benchmarking implementations and (2) plenary discussions to identify common approaches, resulting in refined guidelines for establishing community based benchmarking. It handles persistent identifiers in the form of Uniform Resource Identifier (URI), a string of characters used to identify a resource eg http://identifiers.org/pdb/2gc4 and Compact URIs (CURIEs) a generic, abbreviated syntax eg pdb:2gc4. This allows the referencing of data in both a location-independent and resource-dependent manner. Provision of resolvable identifiers fits well with the Semantic Web vision, and the Linked Data initiative. It has been recently formed to support bioinformatics software deployment efforts including packages and containers. At the moment this group is sustained by ELIXIR Nodes sharing a common interest to work together on a harmonised strategy. The activities of this group are extremely relevant to other two groups within ELIXIR Tools platforms: “Workflows & workbenches” and “Software development best practices” because it represents the starting point for the development of reproducible pipelines and workflows in bioinformatics.  This group would like to accelerate and consolidate the Containers Platform as a Service, and the integration with other groups like Workflows & workbenches and Software tools (Bio.Tools). To do so we proposed to have a 2.5 days hackathon. In practice the hackathon will give us the opportunity to work on three different topics: Improve the current metadata and definitions for BioContainers and increase the number of containers in  Biocontainers.  Integration of Biocontainers (https://biocontainers.pro/) and other initiatives Bioshadock (http://bioshadock.genouest.org/), BioConda. Connect better the containers registry (http://biocontainers.pro/registry) with Bio.tools and Workflow systems such as Galaxy and CWL. The event will be organised as a series of interactive sessions on "Data Sources", "Tools and Analysis" and "Integration Challenges" enabling microbiome research and innovation. It will showcase a selection of free data resources and services available through ELIXIR, such as PRIDE, European Nucleotide Archive and Metagenomics Portal, as well as examples of innovative companies already using public data in their business, such as MyMicroZoo and MS-Omics. Participants will also learn about the training opportunities on food, nutrition and microbiome resources available through ELIXIR. Companies and SMEs will have the opportunity to present their activities and explore possible collaborations through a dedicated flash-talk session. Hosted by ELIXIR Belgium, the event is free and open to all companies and academia in Belgium and beyond.
